Good point, but I still think he's off-ship; if he weren't, there wouldn't be a need to give the captain best wishes at all, methinks.

That's quite possible, but I doubt it. Quoth the Enkidu, "As per Article 2, I am compacting myself in preparation for a hard transfer off-ship. I will be unavailable for much of the time until then." It sounds like getting the AI off-ship is in accordance with the Cole Protocol; if it wasn't, Keyes would have erased Cortana.

We have no evidence of the Captain ordering Enkidu to commit suicide.

Put it in context of Halo, where Keyes ordered Cortana (via the Chief), an AI who certainly knew much, much more than just the locations of Reach and Earth, down to a habitable ring structure almost certainly infested with Covenant. With the Master Chief's sense of duty and responsibility, he would have bashed Keyes' head in, had such an order been blatantly in violation of the Cole Protocol.

It looks like everything's going by the books, so far...

... well, aside from Enkidu apparantly being in the second stage of rampancy, that is.
