I would say, perhaps... like ourselves, "grafted to machines your creators did not understand", that is, grafted to Jjaro technology... that the S'pht'kr created Thoth in part from Jjaro technology that was available to them, as the Humans created the 10th Cyborg.
In that sense, both Thoth and the Marine would have that in common, perhaps even common components that allow time-bending; a Cybernetic Junction being one such, perhaps, common to both at their creation.
So, though Thoth may have been created for other purposes by the S'pht'kr, the Jjaro components that the S'pht'kr may not have fully understood but used anyway would allow him greater capabilities than were expected.
