I recall there being some troubles with the victory conditions of this level in development, but I'm pretty sure that those were eliminated by Mk V.
I'm at work right now so I can't check for sure, but two things you might want to try are killing all the ambient life (Ticks etc), and exploring the six locks rooms very thoroughly (i.e. run around each on in a circle to make sure you step on every polygon). Other than that... make sure that you've really killed all the free floating S'pht? Up in the tower too? (Some of them teleport in, and you might have left a room before noticing that one teleported in there). That's about all I can think of right now.
