Sounds to me like they might be using these hosts to find their way to the homeworlds of each respective species. For example, if Keyes has ever been to Earth and he remembers the constellations he saw from there, the Covenant can use star charts to map out an approximation location of the Earth. Or if he happened to remember its exact coordinates in space, that would work. ;)

My guess is that this Flood form is a "navigator" which will be used to fly the ship to new homeworlds. Since the covenant and Keyes were all infected into one organism, I would also assume that this Flood form does not share any common consciousness with the other Flood forms, otherwise these hosts could have just been infected seperately and thus be much less vulnerable to attack.
