If the flood are smart creatures (which 343 GS states that they are), and they in fact ARE repairing the Truth and Reconciliation, I think it would make sense that they would be repairing the Pillar of Autumn as well. When 343 GS tells Master Chief in the Library Level that the flood are hard at work repairing his ship, he probably knows Master Chief is a Human (he thinks humans are forerunner), and is referring to the Pillar of Autumn.

We can assume from all of 343's incoherent babbling's that Humans probably used to be forerunner (or they descended from them or whatever), we can also assume that 343 has no idea that the Humans are so clueless about Halo, and that he thinks the Humans (since he thinks they're forerunner), are probably trying to stop the covenant from taking over THEIR ring.

When 343 sees MC, he assumes he is also forerunner, and 'cause of his suit he assumes they've met before, so he starts calling him reclaimer and what not. So since he knows MC is human/forerunner (and doesnt think he's covenant), he's obviously referring to the POA when he says the covenant are repairing the ship.

Back to my main thought here, the flood were probably repairing both ships so they could fly off to other planets and infect them. Think about it, if they had both ships, they could fly half of themselves to infect one planet, while the other half infects a different planet.

The only problame with this theory is that the Keyes(/Covenant Captain?) blob is on the TAR, and the fact that keyes and the Covenant Captain were both merged into the same blob. So what I think is that the flood planned on gaining the knowledge of Keyes AND the Covenant dude, and then either splitting apart the blob (hey, it could be done), and having each one pilot the respective ships. The reason they would put them together in the first place is that if they have 2 minds instead of one, they have a greater chance of tapping their minds and getting the information they want about both ships.

Thats my theory, take it or leave it.
