They only captured Keyes. All the other humans with him were executed. I think that they just took the Marines prisoner to torture them for sport, judging by what the Marines said as prisoners. Some of them were killed in their cells, for example. The troops on High Charity were likely captured so that the Covenant could ask them how they got to Halo in the first place, and then kill them.

For the most part, though, human prisoners are only taken for brief periods before they die, and regular Marines and Navy doen't know where Earth or other human population centers are located, as per Cole Protocol. Only shipboard AIs know that.
