Pondering over a question put to him means he can *think*, and the ability to think and have free will are two different things. If you can point out some instance where he ignores or goes against protocol then I'd probably concede the point. Having said that, he probably has some degree of free will. He definitely has the free will to babble, but don't think he has free will to the extent that he can do whatever he wants. He certainly can't allow MC to transport the Index. And he is particular about mentioning protocol outloud -- e.g., being miffed that another construct in the control room because "it's not allowed" or mentioning to MC that they followed 'all the proper steps along the way.'
