Hmmm...Intriguing theory. Wouldn't that be an ironic twist of fate. No matter which way you look at it, events seem to point to some sort of time paradox. Running with your theory it would seem that these constructs - created by our descendants turned anscestors - may have housed the flood only to have humanity itself initiate their release. In essence, the very facilities designed to contain the flood has become the instument by which they were unleased upon the galaxy.

These thoughts actually lead me to some other points. If you haven't read Fall of Reach DON'T read this paragraph. In the book, cortana was lead to Halo by an artifact which was essentially a star chart. Keep in mind the reputed age of the artifact (I can't quite remember the exact age but it landed in the tens of thousands of years - 60 000 rings a bell but I'm not entirely sure). If humankind DID go back in time to study the flood (to prevent the calamity that would eventually occur), wouldn't it make sense to leave clues around so that their research wouldn't be lost? That would explain why they left maps around in the first place - so that their knowledge could outlive them.

Also, if humankind DID in fact wish to prevent a catastrophic future they may have deemed it an acceptable sacrifice to wipe out all life rather than have the flood in existence. Tying in with our Halo characters, as other people have already said, it may be entirely possible that the Master Chief fires up the Halo. Perhaps when he did so, he was hoping to kill off the flood before they could propogate in the future/their present. Maybe he activated it knowing that it wouldn't affect Earth (perhaps it was out of range) but it did affect some Covenant species. If you think that he wouldn't kill off other species, maybe he would if he had a chance to wipe out the Covenant before they could attack humankind. Another irony...His actions might have caused the Covenant hatred to begin with.

So many possibilities...
