I think you're definitely right, and I'm perfectly fine with a variety of doors in High Charity (except for that door in the Halo 2 location featured in Halo 3- that's just a tiny overwrite, but it didn't REALLY bother me too much. :) ). Sometimes a person may see one thing in a universe like this and leave no room for exceptions to the rule, or varieties found in similar situations to the ones you mentioned. It's been a long war, and humanity and the Covenant alike have/had a wide empire with many cultures. So I think there's definitely a lot of variance in the games and EU that could be imagined as just plain realistic in such a huge universe. For example: ODST drop pods didn't just get retconned into having windows; in my mind there's just different models of launch pods, or older and newer classes of pods. Same with Banshees, Pelicans, UNSC uniforms over the course of 50 years of combat... I can probably think of others... I think Frankie once mentioned a long time ago that the Halo 2 scarab was simply a different model of the machine, specialized for excavation. Variety doesn't have to mean contradiction - and it's only contradictions that I have an issue with. :) P.S. We're talking about doors. We're sooo nerdy right now. Because, y'know... the rest of the time...
