Since they can't : infect him, and he's no (direct) threat, they ignore him. But he does send the Sentinels to attack the Flood and keeps retrieving Reclaimers. If he went down, as soon as the Flood took care of you, there'd be no one left. I think that maybe they don't attack him for a reason other than his indesctructability.
