The Flood just ignore him and come to kill you. The Flood will attack sentinels, so it's not like they won't attack him because they can't infect him. Any ideas why?

The floods parasitic natures belies their intelligence. Which means it wouldn't take them long to figure out that 343GS is indestructable, - so why would they keep trying to hurt an indestructable AI when they could be focusing their attention on actual threats, i.e. you and the sentinals?
