Dead Bodies

Ok, this is something that has been bothering me. On Keyes, as you trundle through one of the large bays, Cortana says something about the Flood gathering the bodies.

I always assumed that this meant that the Flood infected people after they were dead...

...on the other hand, Keyes sends us a transmission to leave him and if you look through the grate you can see him as the big green marshmallow...

...so what's up with the Flood and dead bodies???
