Possibily because the facility is malfunctioning. Isn't there some kind of device or thing in the middle of those glass cages? They may not be kept in by glass itself but some kind of energy field. And there is are examples of energy failures (flickering energy bridge, lights) and significant physcial damage to the instillation. Additionally, those cages may only be view rooms, the Flood being confined to structures above the view rooms (I vaguely recall them dropping down into those glass structures). Or... it could just be a technical oversight on the part of the game-writers...
