As others have noted in the past there seems to be a blue / orange glow distinction going on with the Prometheans. There's also some quotes from Frankie saying that the Prometheans will fight WITH the Covenant. I'd have to guess we still have a Forerunner civil war going, or at least one is reawakened on Requiem.
