I don't think so, but judging by the 343i's comments in the last bulletin, I doubt we'll see him in his original Mark VI anymore. They're saying the point of the redesign is to change the whole "feel" of the Chief as a character, so the reasons seem purely artistic. Given how they've regarded visual consistency in the past, it seems very unlikely to me they'd burden themselves with integrating the changes into the narrative. They'll pretend the Mark VI always looked like that, or add a line or two about nanobots and leave it at that. I'll be very surprised if the armor change is canonically significant in any way.

Besides, based on concept art and the trailer, they seem to be making huge changes to the Forward Unto Dawn as well. There's no feasible way to explain those either, so if they're redesigning the ship, they might as well redesign the Chief without an in-story explanation while they're at it.
