Mendez left to teach another group of SPARTANs, according to p.99 of TFoR, or so it was stated. Whether he went on to do this, or if he was just shuffled off into ONI is anyone's guess - though this would explain why there was 'a SPARTAN' reference in Halo 2's E3 trailer.

Beyond which, we don't see what happens on Reach at the end of TFoR, except that we know that the communications network and chain of command were well and truly smashed as whole sections of both were blown away by the Covenant. There may be survivors, as First Strike's preview blurb suggests is the case.

We'll find out when that comes out in December. :D
