Have you read the Volunteers series of posts by Steve Levinson and Mark "Have Blue" Levin? Their take on the Marathon Infinity storyline is that the whole game is about you jumping around in different possible timelines (which you could say are alternate universes), and forward and backward in different times, searching for the "right" timeline where the Wr'kncacntr is not unleashed upon the galaxy. I approached Eternal in the same way: for example, the levels taking place on the UESC battleship, like "The Manipulated Dead" serve the same functions that the "Aie Mak Sicur" variant levels (like Aye Mak Sicur and Carroll Street Station) did - they represent timelines which were "wrong" and supposed to be avoided (so they wouldn't come true). Likewise, you're trying to find the timeline where humanity isn't destroyed by Hathor (either through the Wr'kncacntr, or the Pfhor, or Tycho). Hence, the levels on the UESC ship aren't really dreams (well, they are in that they're not equivalent to your actual reality), they're really more like the end points of possible timelines that you've followed through to their very conclusion. Leela's exit terminal on S'pht Happens alludes to this. So, with that being said, The Manipulated Dead is the universe where the timeline led up to the Wr'kncacntr being unleashed on the universe and destroying mankind. You don't want this, so you go back in time to the level where you can change events to suit the outcome you want. That's my take on it anyway. There are some issues with that, as my exchange with Forrest earlier shows.
