I don't know if you're restricted with monster types, because you could make 2 types of troopers looking the same (making 4 alltogether) and replacing a percentage of them, but i think it would be too much work. And if a future version of aleph one would solve this anyway ...

I would like to help out. Once upon a time i had a mac and could use forge and anvil, but now as a pc user ... I could try my best on the fusion cannon and the ancient defenders if i could just get to the needed graphics (any advice on how to get them and what rules to obey ?). I can't promise any success for good artwork though, so if you have someone doing the job just forget it.

That would be the other solution, but i suggest making it impossible to climb the final way from the begin, because i found this one already on my chapter 1 level, making the other visits boring. So in any case you have to change a few heights at each chapter.
I would do it this way : Go back from the 5th chapter and make it easier in the 4th chapter, then use this as a template to make an easier 3rd chapter ...
two possibilities:
a) lessen some heights to make ways more direct and not so twisted but always approch the long goal.
b) move the goal to a former, easier to reach position, making the way shorter. But don't forget to block further advance.

I myself had only a very big problem with 'Sakhmet Rising' because i didn't expect any branch there even after i got thrown back to that level. It just wasn't obvious to me. I knew i had to change something, but i expected the level i just came from or some former level (maybe had something to do with jumping in rubicon, which gave you the opportunity to do all over again). So this was the hard part for me.
But after that i realized the jump structure and knew that the wrong level must be the level you're sent back. The rest was easy and i assumed most people had the same troubles more with 'Sakhmet Rising' than the other branches. (or any level where they made their first wrong choice - which could be 'S'pht Happens')
I don't know if this is mad, but inspired from the secret tycho level from rubicon, you could give a secret path to alternate levels which follow a more complex scheme to act and think (fitting the complex story a little more) which use almost the same levels. This would mostly increase the number of levels.
Unless you could use an extra chip for branching purposes ?
