It's my opinion that the "spores" are actually the Infection forms themselves. Another way to eliminate the Flood without wiping the galactic slate. Like I said, the Halo activation was probably a last-ditch effort, and the Forerunners would CERTAINLY like to get rid of the Flood with less "collateral damage" if possible.
