343 couldn't retrive it because it was agianst his protocall programing but he can carry and transport it. Remember at the end of the Libary cutsceen where he snatched it out of chief's hands. 343 also stated that MC could fall victim to the FL00D and loosing the index to it. So I don't think that is the reason.
