Yes it might be a ark, but their are a few things I find weird with the "Zoo" idea. Look at a zoo 1st, it does not look like halo, the creature/s get the minimum needed space to live and is fed food from a handler. Note most importatly: cages or walls to keep the creature from interacting with other creatures.

Halo as we see it, has no cages or something of that sort exept in the Flood labs. If is was designed as a wildlife preserve type thing then how would all the different animals from all the planets within a 50,000 LY radius live in the same atmosphere and not kill each other or end up dead due to disease crossing from species from one world to the next, anyone see War of the Worlds. Preaditory species meeting would be a sight to see(they would have not have weapons or armor), Dog vs. Grunt, Hunter vs. Rhino, elite vs. sliverback gorrila, jackal vs. small kid or chimp. We see no "handlers" but they left.

The thing is if the forerunner wanted to use it a a fallout shelter against Halo why take the time to build geological things when you can fit more people in a apartment complex. Also has any you seen the inside of a bomb shed that looks like Halo? I think the terrain must have been build before or after the flood threat was found and illiminated, when they had time.
