Well, who says that the energy pulse itself is the weapon? What if it is just the vehicle? Imagine this: suppose you've got something (a bunch of somethings, really) that *is* smart enough to figure out what makes good food for the flood and kills it. Presuming that you have enough of these things to cover an area 25,000 light years across how do you get them there?

Well, how about by creating some kind of (FTL?) pulse to push those things along? Any time they hit an atmosphere that can support the Flood, your doohickeys wake up and get to work. Eh? Eh?
