Looking back on H:CE as a standalone piece, I suspect Bungie's original intention was for the Human/Covenant War to merely be a backdrop for the larger Forerunner/Flood conflict from the distant past now spilling over into the present. It's like the Covie plot line proved too popular, and ate up more of the trilogy than it was meant to.
