I don't think it's possible for the Flood to control an AI. The Gravemind can attempt to destroy it and subsume the data (like he tried to in H3 with Cortana). But I don't think he can make an AI his puppet/mouthpiece like he can do with sentient beings. Otherwise, what's the point of the Prometheans? Wasn't the Didact's purpose in composing humans to make a Flood-resistant army? I had assumed the Prometheans were Flood resistant due their nature as AIs, which means 2401 PT is unable to be infected. Like Ragashingo replied earlier, the Gravemind has the ability to interface directly with AIs like Cortana, so I believe it's possible for him to gain direct access to the teleportation grid without having to take over 2401 PT. We've seen how upset 343 GS gets at the Master Chief blowing up his Halo for the second time. But when he turns red, he still speaks logically and follows what he believes is protocol. So in 2401 PT's case, I would assume having the Flood completely take over his Halo would be enough to turn him red as well. Unless, he's just naturally red, as the Halo CEA terminals show monitors with a rainbow of colors. On the other hand, the monitors could naturally be any color except red, a color perhaps reserved to denote angry/unstable monitors.
