Not at all.
Remember Cortana said that the covenant though Halo was a weapon? Well, if the Covenant were talking about how the Halo array would push them along the Path to the Great Journey and eradicate all the heretics and humans, it's a fair interpretation to say "It's a weapon".

Other sources, I think, said that those who did not walk the path (Humans, Heretics, and later Elites) would be 'left behind'. That's up to interpretation, really, but I think one could make a good argument that they get 'left behind' from the perspective of those on the Great Journey, but cease to exist anyway.

I think it's a rather valid interpretation that the Ark was where the Great Journey would be initiated, and would be where the Loyalists would gather for the Great Journey. These plans, set up so many years ago, were probably being torn to shreds by the Flood and the fact that the portal to the Ark was on a planet held by a hostile faction. Truth, caught with inferior (but extremely loyal) forces, was running out of time and forced to play the role of the zealot to keep the Brute's respect.
