"That secret dies with all the rest". We see Truth 'play straight' for most of Halo 3 simply because we see him only from the Master Chief's perspective, where he his playing the 'general', the 'Prophet'.

Personally, I think his plans were unraveling by the time the 'Heretics' and the Flood arrived on the Ark. He was getting backed into a corner. The first thing he did when he got the Ark was probably try to figure out how to shutdown the portal, I propose... But in the end, he had but one choice - to go ahead and activate the Ark. Either he might be able to escape back to the galaxy and take control of the ruins of the galaxy. Or maybe there was a slight glimmer of the religion still inside. Perhaps there was a dueling nature of schemer and zealot, and it made his plans turn into insanity.

There were a lot of plotholes in Halo 3, due to the narrative focusing on Master Chief, but I daresay those plot-holes are plot-errors. We don't know much about Truth's intentions and plans in Halo 3 except for hints and winks. But neither did we know much about Gravemind's and the Flood and how they got to the Ark. We've had such things given to us recently through the short story Human Weakness. Regarding Truth, we've started to get more hints of the Prophets' plots from Contact Harvest and Wages of Sin since Halo 3's release. I'm looking forward to a story, in some medium or another, dealing with the ultimate plans of Truth. Until then it remains speculation...

Which I've thought Halo has always done a good job of shepherding. :)
