This is exactly what I interpreted it as. Though I thought he probably was infected, and fighting the control by the flood.

Or like Gspawn said, Cortana killed the spore after infection with the shields.

This is kind of like the infection in Johnson actually makes him near invincible, yet the cancer is what kept the flood away, so in Halo lore, IT IS possible to live with the flood.

And Chief has Cortana in his head. Maybe she can help fight the hive mind... after all she was trapped with the Gravemind... maybe having Chief infect himself with the flood, SHE is the new Gravemind? And the story is Chief's army of flood vs, Legendary Planet's Gravemind of flood forces. :-p
