Saying as this does happen, especially the part about colours changing in battle, the easiest way to justify that if it really bothers one is to consider that you're a commander looking at a virtual depiction of the battle field, rather than the actual battle itself in real time.
When colours change, such as you've found a lost unit and brought it under your command, its the computers automatically changing their appearance for identification.
That kind of things been done in battlefield management for at least a century.
The interesting thing is that in at least one of the real-time cutscenes, the 'special' colours are not applied at all.

: that no one in that fleet would be aware of its destination; they have to

It was part of a fleet before it departed to Harvest. Cole sent it on its own there to investigate.
After their disappearance leaving Arcadia, maybe the UNSC did go looking for it, but outerspace is a hell of a big place. Finding a needle in a haystack would be easy by comparison, even with transponders and beacons.
