Since the mission of the Chief, Cortana and the PoA prior to the attack on Reach was to find the Covenant homeworld and kidnap a leader who could be negotiated with / ransomed, I'd say that the existence of a group or individuals fulfilling the role of prophets were known about even if the species was not.

I'll have to check my copy when I get home. However, the fact that Cortana refers to Prophets without a lengthy introduction says to me that she and the Chief are at least aware of their existence prior to that point, despite there being no reference in H1. There was no need to reference them in H1 because no Prophet was present at Installation 04.
