This is where the covenant's magical levetating ability comes in handy. They use their psyonic powers to magical float up to the gun, where they proceed to eat a sandwich. A sandich of DOOM!! MUAHAHAHAHA!!

Actually, it probably lowers itself down so the player can get in. Most of the vehicles have little animations showing how the player gets into them. Or maybe the covenant are extremely agile and accurate jumpers, and are able to leap into the gun seat in a single bound.

Probably held up there magnetically. I mean, we(being humans), could probably build cockpits that floated, but they would be innefficient and dangerous.
