Well, here's a possible argument. I stole it from Larry Niven, but borrowing from Niven is something Bungie's been known to do.

We know the Jjarro aren't exactly 'around' any more, but they aren't completely gone either. In PID, the Jjarro diplomat talks with the US president -- a sign that their civilization is still monitoring our neck of the woods for troublesome W'rkncaknt'r.

Granted, despite their advanced technology it takes the Jjarro 2.5 years to reach Earth and pick up the stunned beast, but arrive they do. This suggests to me that the Jjarro are still in our universe, perhaps just in a neighboring galaxy. It makes more sense to me that a 2.5 year journey is the result of immense inter-galactic distance rather than the consequenses of some inter-dimensional voyage. Alternately, it may have taken the Jjarro 2.5 years to set up the containment system for the W'rkncaknt'r. Maybe the travel time wasn't an issue at all.

At any rate, the various AI in marathon tell us that the Jjarro left our galaxy millions of years ago. Perhaps, like the Pierson's Puppeteers in Niven's books, they forsaw some galactic scale catastrophy and moved 'next door'. The Puppeteers, an extremely cowardly but advanced species, discover that a large black hole at the heart of the Milky Way will eventually destroy the galaxy. They move their home solar system out of the galaxy at sub-light speeds (probably fearing the risks of FTL travel). Who's to say the Jjarro aren't super-cautious as well. After all, it's probably the careful, planning species that survive for eons -- not the rash, violent species like us. Perhaps they realized that the Milky Way will eventually collide with the Andromeda galaxy and decided to move their civilization to a safer location.
