I don't have any of the documentation with me, but if I remember correctly when I read the Marathon 1 manual many years ago, it simply explained teleportation as one of the "joys of the 24th century"; the timeline states that teleporters came into use in Sol c.2319, and this is explained in the original marathon-a search of this site would be a good start. The story buffs will probably be able to do a much better job finding explicit evidence and explanation from Bungie than me.

As per the copying of atoms, it does not necessarily have to "copy" an atom and then "paste" a new one in a different location, but perhaps it is moving all the atoms in concert to a new location; so the brain will not be "destroyed" and then "recreated" but simply transported/moved. Since this is all science fiction, you could come up with your own explanations for teleportation that would allow the mind to be united with the brain (and not be created by the brain if that makes sense). Creativity and a little research into quantum mechanics could yield infinite theories on how teleportation could work. Maybe it changes the state of each individual quanta that makes the person's body from a particle to a wave, and then after those waves move to a desired location, they are transformed back into their particle state. These are just some split-second "theories," spend some time and I'm sure you can explain it in a satisfactory way that fits your scenario. And besides, no one can prove you wrong since it is fiction!
