I've got a couple of versions of that: the TRLE that came with my copy of Chronicles, the NGLE that is basically a better version of the TRLE, and Dxtre3D which is an editor for all 5 of the games, but it is a little different UI wise in places and may have a bit of a learning curve.

I don't have any software for modelling for them though, and my WAD merger program doesn't seem to work.

A Marathon based platform puzzle game running in the Tomb Raider 3 engine (built using Dxtre3D) or the NGLE would be great.

The fully debugged version of the Angel of Darkness engine that was going to be used for the cancelled Tomb Raider: 10th Anniversary Edition for PSP (and possibly PC etc later) as another good option.
