You're correct about the log-on symbol; in fact, the occurrence of the non-solid variant and Jjarro sentience on Aye Mak Sicur is an intriguing bridge between the "real world" and the dreams. But I was thinking specifically of this graphic, which appears in the ES terms but not in the "my old Pthia" term:

As everyone knows, Marathon levels are often renamed, and they're numbered starting from zero instead of one -- obviously, Ne Cede Malis was originally Electric Sheep Zero. ;)
You raise interesting points about the relationship between Thoth, Yrro, and the player. In his role of maintaining balance, it's quite possible that Thoth can't cross timelines, but can either see into the future, or calculate it precisely enough to be essentially the same thing. Even without communication during Infinity, Thoth might see that it's inevitable or desirable, and work toward it in anticipation of meeting Yrro later.
Perhaps the log-on symbols are due to Yrro using the merged Thoth-Durandal construct as a sort of translation device, to speak at a level you'd understand. The "knife story" in your dreams may be a relevant metaphor from Thoth's own records, and the more direct communications have the AMS-layered version of the merged logo.
Given that time travel is involved, these communications from Yrro could happen retrospectively, long after the events were settled. Perhaps even at the closure of the universe?
In the moment before collapse, Yrro contacts the merged Durandal, and the two(?three) collaborate to trigger your dreams and bring about your actions in Infinity. Jjarro timeline shifts + Thoth's understanding of past and future + Durandal's knowledge of your personality together find the vastly-improbable-but-still-possible solution to the W'rkncacnter.
(Aside: The events of M1 started with three AIs and a secret communication from Durandal to the Pfhor. At the end of the universe, under this interpretation we'd have another group of three and secret communications, to you to counteract(?balance) the Pfhor and the trih xeem. "Were the Jjarro AIs?" indeed.)
At the end of it all, the former Durandal finally wields the power over you he always craved, and not only understands but helps create the paradox he couldn't comprehend at the time. He has just enough time to form the thoughts shown on the final screen, before oblivion.
