I'm not sure that "already being shipped off" is ever implied by the text. They could all still be on Lh'owon when the smoke clears. I guess it all depends on where you want to take the story.

Are you forgetting about the S'pht'Kr? With Durandal's help, they could theoretically have rounded up the surviving humans and given them a ship (Hfarl) and a crew, with no need for any intervention by the player. Blake's crew could indeed be on their way home by the time Infinity ends; but they still wouldn't be on a ship previously cleared out by the player.
Also, that scenario still doesn't explain the rudeness of leaving the player behind. As Hamish said...
