Not only unlikely but impossible. I always got the impression that the UESC was very much outnumbered during the war; this would explain why they went for the headshot by taking Pfhor Prime. Er, did this actually happen in the trilogy or do I still have Rubicon on the brain?

Additionally, why bury an otherwise perfectly good Empire when you can usurp it, a la the barbarians with Rome. Or, if you did want the Pfhor to die off or become weaker, simply let them splinter and fight each other for power.

Yes, this is the basis for my next big steaming piece of fanfic, I actually need to work on it some more...I've got a lot of writing to do this weekend.

I tend to think the individual Pfhor were only as independent thinking as the HC would allow or could afford.

Yes, another example would be the enforcers. So perhaps it is two part; the glands validate authority while the enforces see to the excution of its will. It's also possible that the captain's glands were necessary to access the ship's control systems; a pheremonal fingerprint of some sort, otherwise Tycho would have tad to tie it to a defense drone and force it to float about the ship, much like you would a steak to an ugly childs face so that the dog might play with him.

I agree, and the Rubicon team's spin on this was that the Empire fragmented as warlords, former slaves, and former commanders tried to fill the power vacuum. As the Empire collapsed downwards through the bureaucracy, those that were able to maintain the command structure beneath them were at the head of power.

I think this was the original idea behind Pfhorathon, to play as a fighter. How far that scenario is and how much play we might see as a Pfhor is anyone's guess.

A lot of good scenario ideas out there could make some really good fan fiction, and some of them are actually probably better suited for that. I think that by writing you're creating the outline and structure as you go, and in the end you can decide if you really have enough content to form it into something more substantial like an actual scenario.

Again, this would be difficult seeing as how the Pfhor Empire was just gigantic, all the Pfhor probably wouldn't fint on one planet...

Some of this, if not a lot of it, will come into form and into play in the Scenario idea we've been throwing around that will begin development after the completion of Eternal. Manus Celer Dei will go into great detail concerning the history of the future after the Pfhor lose the war.
