Yes. We edited the map files to allow cooperative starts.
This had to be done for all three games-- even the ones that allow some levels to do coop starts don't allow all of them to do so, and we usually record only one or two levels at a time, so we scratch-started each level.
I did this with the java-based Aleph One editor JUICE because it can edit the map files in place, inside the app itself, and save the changes right back to the map file.
Weland is a much more full-featured editor, but it seems to want to export individual files even when making small changes like level attributes.
