Earlier she says : we'll have 15 minutes to get off the ship, she then radios for Foe Hammer : to pick us up, then after we get off the lift she says we've only got 6 : minutes to get off the ship. She expected 15, ended up with 6. That's what : she's talking about I think. If you look at the script you will see that the time references are exclusively directed at you, the MC, the player, and never at Foe Hammer, since they are essentially a game play element to set you up for the final, mad, time based run in the Warthog. If the comment 'more damage than we thought' was related to the countdown, then, logically, that comment would have also been 'off radio' and again directed at you, the MC. However, it isn't. It's exclusively directed at Foe Hammer, who at no point has been party to Cortana's 'off radio' countdown, and therefore the comment would mean nothing to her in regard to it. If you want to see the two issues as being linked, even though Cortana is specifically directing her comments in two clearly separate directions, then of course, that's up to you. However, given that the comment 'more damage than we thought' is 'on radio' and directed at Foe Hammer and that the time references are 'off radio' and directed at you, I see no direct logical connection between them.
