Either way, we run in to the problem of a "selective weapon".

Here's an even crazier idea:

What if Halo's pulse is not a "conventional" weapon per se, but is actually more like a radio-transmitter that "hijacks" certain types of DNA and causes the carrier organisms to self-destruct (kinda like an electro-magnetic based virus). If the more exotic theories are correct, and the Forerunner seeded the Galaxy with life, then they could have coded all organisims of a certain origin to self-destruct when they come in to contact with the pulse's field...
