My thought is this. MC is running to a door in an escape ship that is open. The flood has alrewady entered the ship and is tucked away in a compartment on the ship. Cortana and MC are on there way back to Earth to inform Earth of the Covenant and the Flood. Eart already knows about the Covenant. But Earth doesn't know about the flood. Cortana and the MC has to report to the military on Earth. The next thing you know is that Flood that was hiding on the ship has gotton loose and is attacking Earth. Cortana and MC have to fight the Flood again.

Let's just hope the story doesn't mimic HalfLife.
