Yes, I actually ran into the same problems that you did :)

1. However, the timeline of events I put into my post covers that 1000+ years, even though it seems closer together. The Covenant finding Humans took tons of time alone, so that makes up for at least a few centuries.

2. This one is very tricky...I do have another theory as what could have happened though. Instead of the Covenant destroyed a few Halo Installations after their scouts were wiped completely out by an activation, they simply didn't pursue this area of the galaxy any further - or it was an unsolved mystery of what happened to the scout that they really didn't want to find out.

3. Answered this pretty well in #2...if #2 is true, then the Covenant never really met up with the ForeRunners..one of their scouts just got blasted by an Installation.

P.S. I'll rework the theory with all the facts that I forgot about while I was writing the "first draft". Can't believe I forgot about Halo not killing the Flood. :)
