There's a difference from "repair" to "fabrication". To make sure that nanobots don't go crazy, current practice is to hard-limit their abilities--they only replicate in the presence of certain rare elements, they can only do task X. I can only imagine they'd do that in the future. As such, I don't see how they could actively and intelligently redesign armor perfectly--how the hell would tiny machines know that they can remove the codpiece without apparent ill damage? :P
