Possibility of differing training regimes? One group given to Mendez (sp?) and others to different facilities? Personally, there are too many holes in the multiple batch theory. Even if they came up with a reason to keep the Prime group in the dark about others, there would have been evidence of their existence that Spartans would notice - Highly challenging targets being wiped out in Black Ops, runs that would be impossible for normal troops numbering below 1000... They could always tap the children that Halsey was unable to train due to budget constraints, but they would have to tell a damn good story to justify it in my eyes.
