Now, feel free to shoot me down, it's been some time since I read through the Marathon information, but are we so sure that they didn't? Wasn't there some slight hole in the plot along the lines of the colony already being there when you get woken up? Is it possible that FTL travel *did* colonize Tau Ceti while the marathon was sleeping? I know it still doesn't quite fit in with other inconsistancies, like Durandal giving earth FTL travel, but it's a step closer if possible. Combine that possibility, with the idea that all the dates we know from Marathon could be off as they were screwed with heavily by the AIs during attack, then we're starting on our way to fitting the two realities we know together.

Just keep looking for holes in what we do know, and don't be so sure the things we do know are right. Either through Halo or Marathon. The edges of the jigsaw are squishy.
