The stuff seems to be a pretty hot commodity these days. ;) I would say the Covenant knows the the Pillar of Autum's Jjaro based AI, and therefore it's tendancy to go rampant, and wants to prevent it's Rampancy before is gets going too much (after all, we can't have too many Meta-Stable Personality Constucts around the Universe, can we?). Knowing of it's potential power, they want it dead. They didn't know about the Player though, and the Jjaro tech used there. If a Mark IV Cyborg was "Grafted to machines [it's] builders did not understand" ie, Jjaro technologies, wouldn't a Mark V have more of the same?
