The term "pattern buffer" is originally from Star Trek. It's the part of the transporter that records the structure of the transportee so he/she/it can be reassembled properly. I assumed that the Marathon pattern buffers were similarly associated with the ship's teleporters, and when you restore a saved game the player is actually being put back together by the teleporters according to the most up-to-date instructions from the pattern buffer system.
