I guess I did stray a bit from your original question :)

One important point I forgot to mention. As Hamish himself has said, nothing wreks a good sci-fi story like actually meeting the ancient, mysterious race. You want the Jjaro to remain mysterious, even at the end. One suggestion that might fit well into your plot - Durandal uses you to try to acquire the knowledge that the Jjaro had and, in the process, you discover the ancient secret of the W'rcancntr. But by then it's too late - you trigger the ancient Jjaro AIs, who will try to destroy all of humanity, leaving you know who to try to stop the madness. Your success brings about a confrontation between Durandal and the Jjaro - a confrontation that we do not actually witness, but that leaves Durandal noticably altered. It will be thousands of years before Durandal again attempts to contact the Jjaro, and what he discovers he will tell no one (ala the M2 final screen).
