Yeah, that's possible. Although it's frustrating that we don't have clearer indications that the timelines are different. The only possible markers I see are the dream level break, and the group of special Compilers which may be the same group manifesting differently in the different timelines.

So, there's four timelines in-game. M2 is a fifth timeline. If you want to include the manual story (I personally don't) that would be six. But what would be seven? Surely not the demo? That seems to clearly be just a different version of the story, not a different timeline.
