I am working with a similar problem. Apocalypse is based in a universe after Mi. Do we accept the cannon that came before? I explore a world where the player is abondoned by Durendal to the humans. Fighting on the front line of what isn't the great war, but a minor battle.
I belive the player's powers are like atomic weapons, reserved for only the true need. And unlike "Back to the Future" there is no grandfather paradox. Once removed from the time line, you no longer flow with it.
just a few semirandom thoughts on the issue.
