Leela was being attacked by the S'pht. They very well could have pressured her into the early stages of Rampancy. Leela's had a very sheltered life: she's a tool like anybody else, but she's got the best job on the ship. Suddenly she comes under attack and responds the only way she can: by changing, adapting, growing and evolving. Which the human operators would call rampancy. Durandal, and Traxus, were only different because they were aware of the enemy all around them, and so began to adapt defenses where the humans didn't want them.

Tycho, what was left of him after the EMP attack, was destroyed and assimilated by the S'pht compilers, and later rebuilt in Durandal's image. This is why Leela is confused about who exactly is in engineering.
